The area of present-day Hanaoka was under the control of the Yamato dynasty. Afterwards, it was ruled by the Mononobe clan. During the Edo period, it was ruled by the Owari clan of the Ōuetsu Reimeikan. After the Meiji Restoration, Hanaoka village was created on April 1, 1889, with the establishment of the municipalities system after the abolition of the han system. The village was elevated to town status on October 1, 1921. Hanaoka merged with neighboring Hino to become the city of Hanaoka on March 30, 1955.
